I have seen this recently but only in a secondary session.
I use x2go and do not try to take control of an existing session, so in the secondary session I get this if I try to apply updates with the Muon Updater.
The main session does not have any issue.Kubuntu 18.04 on AMD

glad you got your updates ............
and how you get them is of course your decision , but if you use the comand line you will get (usually) better info on what is not working if something go's south .
I do thisCode:sudo apt-get update && sudo apt-get dist-upgrade
your original problem looks (maby) like a policy kit problem .
