There's something going on here. According to my (admittedly, limited) understanding. if there is only one mode line for each color depth, e.g the one that says 1280x1024@??, in your xorg.conf file, then the xserver CAN'T give you any resolution other than 1280x1024 because it doesn't know how!
Of course, it may be that there is another "feature" that determines that your modeline is "impossible" (even, if it isn't) and substitutes a fall back like 640x480 with 32 bits/pixel. I do know that if you allow the xserver to have discretion, it will always maximize color depth at the expense of resolution. That's why I suggested removing all the low resolution modes.
