Very newbie to Linux (first time so be gentle also quite old now

I have a dedicated server that runs Kubuntu 6.6
I can log in & out of the server as root or user no problem ... but...
I want to log out of server but leave the server & any software running
Q. does it work that way if so how ...
if its use suspend (X in top right hand corner then suspend)
tried that but end up with 2 desktops when I reconnect one of which will not close
hope this is clear enough
Q. how do I copy file from drive C (using Wine) root over to drive C(wine) user ?
any help would be most appreciated (& not too complicated if your going to say use the command line)
I use NXclient 1.5 to connect to server (later versions dont work with server)
