Upgrading Hardy on Pen Drive

I carry a persistent install of Hardy around on a pen drive. I love it ... but need to learn more about the best way to upgrade the kernel (without losing capability) and I presume I'm having trouble upgrading HAL because the pen drive is in use?

Can anyone point me to a good resource for help on these things?
