One could debate whether MTP or MSC is better or preferred, but MSC is more universal - the device shows up as an external drive. MTP in the past has been spotty in linux, depending on the device and the version of the mtp libraries at any given time. I am sure it is possible that something Linux-y could have done something to the Clip, but it is not the first place I'd look. Sometimes reformatting the device (from within it's own options) can fix things, at the loss of any data on it.
I have had many Sandisk mp3 payers over the years, including the Clip when it was first released, until I got my first phone. I always used MSC because MTP was usually flaky at best. This was about 2 years back now, so things obviously have changed. The only player that actually died on me was the Clip, due to an unfortunate leap it made into a glass of water.
