The second thing is to consider turning off the mouse emulation setting on the KVM itself. Without knowing which KVM model, it is hard to advise how to toggle this, as they are all different. Some have settings that can be toggled (pass-through mode on/off) and some do not. Most ATEN KVM's do.
The KVM does not react to any of the hotkeys, and I was not able to upgrade the firmware. Possibly a problem with the KVM as such.

With regards to the video resolution, is it possible that the EDID of the monitor is not being relayed through the KVM?
Yes, here we may be closer. I have managed to find a way to provoke the same behaviour of the mouse *an* keyboard. (The idea that <CTRL> <ALT> <DEL> routine worked is false.)

It is when I try setting the R monitor (BENQ Senseye-photo) to the highest resolution (1920x1080) this happens. This is a 16:9 resolution, the one that works (1440 x 900) is 16:10.

Then, when the PC "freezes" and I have to restart by resetting the PC, first attempt results in it stopping at the KDE Plasma screen, the one with a small revolving wheel down under a sort of logo stops. If I wait a little, the PC restarts by itself, and this time it all goes well, except the R monitor (Benq) is black, Then I have to go and correct the resolution. After that, things are ok.
