I've seen several posts on this issue over on Ubuntu forums, and there doesn't seem to be one solid solution.
I'm using Firefox 3.5 and KDE 4.3, and when I play videos in Flash-based video players (like YouTube and other sites), especially when they insert pop-up ads (like Blip), Flash (and Firefox) cause my CPU use to climb to 100%. Also, playing various Flash games (some don't seem to cause a problem) cause the same issue.
I've been looking at Gnash lately, but I really have to wonder if that will ever be a real solution to the problem. I haven't tried the newest version of Gnash, but I know with 0.8.5, Flash games on Kongregate wouldn't load and animations on Weebl's Stuff and HomestarRunner.com had issues where the video ran much slower than the audio. Plus, I have no idea if Gnash would cause the same CPU use issues as the official player.
