In Ubuntu when you installed an windows application it automatically added it self to a wine subsection in the menu. Whenever I install an application now it does not make that submenu and add it self there, but it makes the icon on the desktop. Any insight on the issue is appreciated.

Have you checked Lost & Found? Wine seems to have a habit of putting its icons in there, rather than in a Wine submenu.For external use only. -
