I would like to set Kaffeine as my default player for any audio files including system sounds, new email sound (Thunderbird) etc. How do I do this?

Open up Konqueror.
Goto Settings (located on the top) > Configure Konqueror...
Click on File Association in there you can specify what audio/video or rather anyfile is opened with.
