This may sound entirely counter intuitive and totally stupid ... but try this. Power your system off and unplug the power cord from the system. Wait 30 seconds to a minute and then power it up again. Since the age of 'instant on', the system board never is powered down totally. Reset will perform a warm restart but doesn't clear the memory like a cold start did in the days prior to the new 'instant on'. Now you have to totally remove power from the system and let all the capacitors discharge (hence the 30 second wait) before powering it up again.
Both the current system and install CD utilize the same procedures to determine what hardware you have in place. Using the CD however causes a boot from a different drive/partition and the mainboard settings in memory are bypassed. At least that is my presumption. I haven't kept up with the hardware changes and functionality at a low level since I quit performing any type of desktop support in 2007. But I have used this procedure to bring 'dead' computers back to life when confronted by those still performing that function. Although this procedure is most common after a power surge, it has also 'fixed' a number of really weird issues such as what you have described.
It only takes a minute, so you have nothing to loose by trying. Then you're welcome to say I'm a dummy or 'wow. that worked'. I've been called worse at times.
