So if we already have HPLIP already installed from the software center how does that relate to the instructions posted to download and install from the .run file? Should one remove the original version first?

Yes. The downloaded version should uninstall the previous one and it will prompt to restart after installation.
(You should have to choose to uninstall the previous version, when asked, during installation).

Out of curiosity will Ubuntu ever update the version they are pointing to by default in their repository?

I suppose bugfixes will be published, if needed. Not a new major version though.

            At 12.10 still works flawlessly.

Strange! Seems like it is working at some systems, but not fully supported at the moment.
I suppose that will be released 13.04 compatible versions, some time at the future.
Fun game to play with hplip is which weird setting does what. Usually if you get the "Print Started", "Print Completed" messages without anything actually print what you need to do is open the HP Device Manager, head over to Printer Control and click Accept Jobs. Also hplip requires a frequent nuke of its settings file, well at least it used to for me.

I'm not 100% sure, but I think the solution for me, was uninstalling and reinstalling the ghostscript-cups package.
