Running Kubuntu 10.10 32-bit, KDE 4.5.2, and KDE Menu Editor version .08 here. It adds/deletes entries properly. Is your system a new/fresh installation or an upgrade? 32- or 64-bit system?
Windows no longer obstructs my view.

I dont think you need to reboot. The bug is that the pointer is not reset correctly. Even though the hourglass pointer is displayed, the operation does complete and you should be able continue normally even though the wrong pointer is visible. Sometimes just reopening the same window will cause the pointer to be reset. I remember seeing the same issue when I used to run KDE back in Karmic days...
